When it happens to me, it's usually because I've caught another key on the keyboard by accident, especially when escaping a tight spot. In Windows, the Windows key is often a pain for this.

Video watched at double speed. Emulation checked, game checked, no settings to check , gameplay checked, 1,000,000 points rollover checked, final score checked.

Pause at 1:41:00 to look at some emulator settings. No game relevant changes observed.
